- The Simpsons: Treehouse of Horror V (1994; animated) [Lisa Simpson]: In Nightmare Cafeteria, she falls into a giant food blender, along with Bart (Nancy Cartwright), while trying to avoid the cannibal school staff; the scene cuts before impact to reveal it was a dream Bart was having.
- The Simpsons: Treehouse of Horror VIII (1997; amimated) [Lisa Simpson]: In Easy-Bake Coven, she is possibly killed (off-screen) by the townspeople after Homer (Dan Castellaneta) accuses her of being a witch; The show ends with them chasing her.
- The Simpsons: Treehouse of Horror IX (1998; animated) [Lisa Simpson]: In the opening sequence, she flies off her bike after landing on Homer's (Dan Castellaneta) car where her head goes through a wall.
- The Simpsons: Simpsons Bible Stories (1999; animated) [Lisa Simpson]: Walks down a stairway into Hell, along with the rest of the Simpson family, when they discover the Apocalypse has started while they were asleep in church, after Homer (Dan Castellaneta) stops her from ascending to Heaven. (Naturally, the ending of the episode is non-canon.)
- The Simpsons: Treehouse of Horror X (1999; animated) [Lisa Simpson]: In the couch gag, she is vaporized with a laser gun by Maggie (Harry Shearer) in her alien form while the family watches TV.
- The Simpsons: Tales From the Public Domain (2002; animated) [Lisa Simpson]: In the Joan of Arc segment, Lisa is burned at the stake, but before Homer (Dan Castellaneta) can finish reading the story Marge (Julie Kavner) makes up her own story, rips the page out and eats it. In the Hamlet segment, Lisa commits suicide by jumping into the moat.
- The Simpsons: Treehouse of Horror XV (2004; animated) [Lisa Simpson]: Killed in an explosion (alongside everyone else in town) when Homer (Dan Castellaneta) pushes the core destruct button in the nuclear plant in his death throes after being shot by Ned (Harry Shearer), blowing up the plant and the town. She is seen in Heaven alongside her family and Ned.
