My Soul to Take (2010) [Alex]: Stabbed in the side by Max Thieriot, after John (possessed by Raul Esparza's spirit) confesses to all the murders, he returns to his own personality as he dies.
First Cow (2019) [Cookie] Hits his head when he falls down a cliff. He dies a few days later with Orion Lee by his side due to his head wound.

The Umbrella Academy: Run Boy Run (2019) [Leonard Peabody/Harold Jenkins]: Killed [offscreen] by Tom Hopper; his death is discovered when Aidan Gallagher teleports himself forward in time and finds John's prosthetic eye clutched in Tom's hand (along with a chunk of blood and tissue). What precisely happened is still not known, but given John's role in starting the apocalypse through exploitation of Elliot Page's powers, Tom presumably killed him in a failed attempt to save the world. However, the death is later averted due to changes made to the timeline.
The Umbrella Academy: Changes (2019) [Leonard Peabody/Harold Jenkins]: After aggravating Elliot Page in a deliberate attempt to get him to use him powers, John is flung into the air and impaled with a hailstorm of various household implements (including knives, scissors, rulers and nails). His body is then later discovered when Robert Sheehan, Tom Hopper, Aidan Gallagher, Justin H. Min and David Castañeda arrive on the scene.
