Totally F***ed Up (1993) [Andy]: Commits suicide by drinking drain cleaner (mixed with liquor), then jumping into the swimming pool. (Thanks to FM)

The Doom Generation (1995) [Jordan White]: Bleeds to death (off-screen) after being castrated with garden shears by Dewey Weber; the scene ends right after Rose McGowan stabs Dewey in turn.

Donnie Darko (2001) [Frank]: Shot in the eye by Jake Gyllenhaal after James accidentally runs over Jena Malone; before his death, he appears to Jake as a rabbit-masked "manipulated dead" throughout the movie. (This occurs in the "tangent universe," and his death is undone after Jake restores the universe to its proper state.)

May (2002) [Blank]: Stabbed in the head with scissors by Angela Bettis in her kitchen.

Mad Cowgirl (2006) [Thierry]: Stabbed to death by his sister (Sarah Lassez) after she goes insane due to mad cow disease. (Thanks to FM)

Cornered! (2009) [Jimmy]: Repeatedly stabbed by Steve Guttenberg after being wrapped up in plastic.

Kaboom (2010) [Messiah]: Killed (off-camera) in a car crash (along with all the other major characters) when they go over a collapsed bridge at the end of a chase. We only hear the crash after seeing close-ups of each person reacting in horror.
Alyce Kills ("Alyce") (2011) [Vince]: Disemboweled by Jade Dornfeld with a butcher knife in her apartment because of the way he treated his ex girlfriend (Tamara Feldman). Jade then attempts to dismember his body and get rid of it with a garbage disposal.

Sushi Girl (2012) [Francis]: Shot to death by Tony Todd after Tony, Andy Mackenzie and Mark Hamill rightfully suspect that James is an undercover cop with a wire on him.
