Behind Enemy Lines (2001) [Lt. Jeremy Stackhouse]: Shot in the back of the head with his own gun by Vladimir Mashkov as Owen Wilson looks on in shock from a distance.
The Recruit (2003) [Zack]: Accidentally shot in the stomach by Colin Farrell (who was unaware of who he was, having been set up by Al Pacino) after a struggle below a stationed train (following a shoot-out). He dies as Colin tries to save him.
The Good Shepherd (2006) [John Russell Jr.]: Killed in combat (off-screen) in Burma; we learn of his death afterwards when Angelina Jolie informs Matt Damon, some time after WWII is over. (Thanks to Eric)
The Spirit (2008) (Denny Colt/The Spirit): Shot dead sometime before the film begins; he is later brought back to life by Samuel L. Jackson’s experiments.
