King Kong (1976) [Fred Wilson]: Crushed to death when the giant ape (voice of Peter Cullen/Rick Baker in a suit) steps on him during its rampage.
Heart and Souls (1993) [Harrison Winslow]: Killed in a bus crash (along with David Paymer, Kyra Sedgwick, Tom Sizemore, and Alfre Woodard); their spirits appear to Robert Downey Jr. (occasionally taking over Robert's body) for the rest of the movie.
Clifford (1994) [Martin Daniels]: Presumably dies from the passage of time, from 1994 to 2050, where Martin Short is now an old man.

The F.B.I.: Sky on Fire (1967) [Carl Platt]: Dies of a fractured skull when he strikes his head on a stone hearth after being punched by Bradford Dillman; Dillman then sets the cabin on fire to cover up the death.
